The unbiased, paired analysis of T-cell receptor (TCR) α- chain and β-chain usage at the single-cell level provides a valuable window of understanding into the nature of the immune response. BCRs help the immune system detectt antigens and trigger antibody production. Every individual harbors a repertoire of BCR specific to a range of antigens to which the person has been previously exposed. Each BCR consists of a variable heavy (VH) and a variable light (VL) chain. Original paired VH:VL chains are important because they can be used as markers for antibodies. To increase the experimental throughput, various NGS-based protocols have been developed, which generate libraries of pooled Ig heavy and light chain transcripts while preserving the paired VH:VL of the individual cell. The analysis of Ig paired VH:VL sequences are essential to investigate the cellular mechanisms underlying humoral immunity, and are useful for applications such as tracking B-cells, monitoring for minimal residual disease and diagnostics. The paired sequences have the clinical potential of rapidly improving vaccine design and identifying neutralizing antibodies.

TCR, located on the surface of T-cells, is responsible for the recognition of the antigen-major histocompatibility complex, leading to the initiation of an inflammatory response. The TCR αβ heterodimer binds to peptides presented in the context of self-major histocompatibility complex glycoproteins on cell membranes. Paired analysis of TCR α- chain and β-chain usage at the single-cell level is an important way to further understanding the TCR repertoire. However, the existing computational tools are not able to process single-cell data, and it does not provide integral solutions for linking of sequence data to other biological data.
