Complement component 9 (C9) is a MACPF protein involved in the complement system, which is part of the innate immune system. C9, a single-chain plasma protein (molecular weight 69 kDa), binds the α-chain of C8 in the C5b-8 complex and undergoes a major conformational change from a globular, hydrophilic form to an elongated, amphipathic form which traverses the membrane and exacerbates membrane leakiness.

Efficient purification of native C9 requires sequential chromatographic strategies. Initial cation-exchange chromatography effectively separates C9 from plasma-derived complement components, leveraging pH-dependent elution gradients. Subsequent affinity-based steps enhance specificity, while size-exclusion chromatography (SEC) confirms monodispersity. Notably, maintaining physiological salt concentrations preserves structural integrity, and protease inhibitors prevent degradation during processing. SDS-PAGE and Western blotting validate purity (>95%), with mass spectrometry confirming the absence of truncated isoforms. Such protocols align with the glycosylation analysis seen in C2 purification, where deglycosylation and SEC-MALS ensure homogeneity, a principle critical for functional studies.
