Introduction to Mutagenesis Targets Identification

Mutagenesis is a fundamental tool to study the relationship between protein structure and function, making the substitution of one amino acid by another possible, thus isolating the contribution of the specific amino acid to the structure and function of the protein as a whole. There are usually three different complementary approaches for identifying mutagenized targets: direct biochemical methods, genetic interaction methods, and computational inference methods.

Biochemical methods provide the most direct approach to identifying mutagenized targets. These methods involve labeling the protein or small molecule of interest, incubation of the two populations and direct detection of binding, usually following some type of wash procedure.
Mutagenesis target identification based on genomic methods utilizes the relative ease of working with DNA and RNA for large-scale modifications and measurements. These methods often use the principle of genetic interaction, relying on the idea of genetic modifiers (enhancers or suppressors) to generate target hypotheses. For example, microarrays can be used to assess gene and protein expression (by nucleic acid or protein microarrays) to identify mutagenized targets.
Computational methods are also used to identify mutagenized targets of small molecules, in addition to providing analytical support for proteomic techniques. Profiling methods rely on pattern recognition to integrate results of parallel or multiplexed experiments, typically from small-molecule phenotypic profiling. Ligand-based methods also incorporate chemical structures to predict targets. Structure-based methods rely on three-dimensional protein structures to predict protein-small molecule interactions.
