Computer-aided Enzyme Evolution Exploration Service

Introduction to Computer-aided Enzyme Evolution

Recent studies have shown that enzymes have been regarded as one of the most attractive biocatalysts for a wide number of applications, ranging from chemical synthesis to protein engineering. The excellent specificity, selectivity and catalytic of enzymes have been identified in many nature proteins. Meanwhile, computation has been widely used as an important tool to accelerate the evolutionary development of enzymes. For instance, a series of directed evolution approaches have been developed to produce enzyme variants with powerful catalytic properties. In general, the greatest challenge of these methods is to screen the huge sequence space of amino acids. Computational tools should be used for making up the deficiency of directed evolution strategy to realize the broad application of protein engineering. Homology modeling is a common method for improving the scope of the target substrate, and random substitutions can be statistically analyzed to enhance the catalytic properties of specific enzymes. In addition, computational enzyme design has also aroused much attention in the past few years, and the data suggest that these molecular-dynamics simulations and structural bioinformatic calculations are critical to discovery potential properties and provide the basis of future-directed evolution tests.

Computer-aided enzyme evolution provides a unique opportunity for generating ready-to-use biocatalysts in protein engineering. Decades studies have illustrated that this strategy can be widely used for predicting protein structure from a wide variety of elements, such as base, acid, atomic, charge relays, as well as conformational changes. In particular, a specific sequence containing the desired target and an active-site structure triggering effective catalysis are essential factors in computational design and analysis. Nowadays, Creative Biolabs has developed a series of computer-aided enzyme evolution exploration services to design or improve computationally enzymes. For instance, the directed evolution platform has been developed to mimic the procedure of Darwinian evolution. In general, a genetic diversity library should be built up by a number of variants in this platform, and then all the mutations will be screened to identify variants of interest. A wide variety of techniques have been generated to analyze genetic diversity, including error-prone PCR amplification. In addition, we also provide rational redesign and semi-rational redesign services for enzyme evolution development.
